I'm thinking that it might be better to not get tied down to the IIF format and instead have a middle-man piece of software running in our office that can speak to QB through the QB Web Connector (QBWC) on our dedicated QB server - that way the format of the data coming from our webstore can be whatever we want it to be and the software that I could create on our end would take that and feed it appropriately to the QBWC to input transactions and add logic to ensure the transactions end up with the correct people (we have some people that have the same name and we have to ensure we're using the correct ones).
